& how she had to do it to protect Shinji, make the whole experiment
seem arranged between just Yui & Gehrin.
Afterwards Gendou might have guessed that Gehrin/SEELE was behind

That's my thinking. My interpretation of Yui's ultimate intent for
being absorbed ('complimented') to Unit-01 was to be able to provide her
own influence in the eventual third impact - to throw herself into the
works to prevent Seele's Third Impact plan.
I think she knew exactly what would happen, as foreseen in Seele's
secret Dead Sea Scrolls - and her interpretation of the event was that
Gendou would set the stage for a defiance of Seele's plans, and that
Shinji would be there at the critical moment - and she sacrificed her
material existence and her life with her family to spur Gendou along
that path and to put herself in the right places at the right times to
help Shinji survive and to help him make the 'right' choice at the
moment of Complementation.
Painful as it may have been for her to make the decision, I think her
comments in EOE show she had faith that it would ultimately all work out
to everyone's benefit (thus her apparent serenity when she speaks to
Shinji from Unit 01), even if it sadly meant a period of suffering for
her husband and child, and the probability that she would never be with
them again.
