So perhaps Yui did not want/believe in Complimentation. Her influence
on Shinji subconsciously & what she said to him in EoE seem that she
was not 100% in favour.
Gendou OTOH was in favour of anything to be reunited with Yui,
somehow. So much that he lost sight of caring for his son - Yui had
hoped he would care & Gendou was excluded as "punishment" for his
neglect. (using Old Testament comparisons, its like Moses being denied
access to the promised land.)
SEELE said they did not want to create a God, which they accused
Gendou of doing, and that was having no idea how much of Yui's
influence remained in 01, or Shinji's strange bond with both. I don't
think Gendou really knew, though he sensed something extraordinary
migh be happening.
