Not eva-00 soul again !!!
Just joking ;-). I've never posted any opinion on this subject, so here i 
go...

I agree with M:

All pilots of the evas: Asuka, Shinji, Touji, and the rest of potencial 
pilots are motherless. Who the hell knows how the souls of asuka's or 
touji's mothers get to the evas, but that's the main principle of the 
synchronization.

Now, when Kaworu syncs with eva-02, he shuts down the soul in it, mainly 
because beign both sons of Adam is more important (also kaworu has the soul 
of adam itself).

Naoko's soul in eva 00 is so incoherent... because naoko has no link to Rei, 
and if they were using random souls, why they used the soul of that crazy 
old witch of naoko, and didn't used any other "normal" soul.

I think the soul in Eva-00 is Rei/lilith's soul. Not specifically rei I, 
because it's the same soul of rei II and lilith. Rei/lilith's soul is kind 
of omnipresent, it can be anywhere it wants, even if rei herself doesn't 
know about it, thats the reason of the apearance in episode 1 of rei's ghost 
to shinji, and in the end of evangelion to all the people before they died.

That's what i think, kind of...
