Well, Ritsuko orders Rei II's remains destroyed under the highest level of
secrecy, and that is before Rei III appears in the episode; also, there is
no indication that before the order was executed said remains would be used
to, shall we say, 'extract' her soul. So I would say that the show, if it
doesn't say so explicitly, at least points towards a) rather than b).
