But we know that she had Lilith's soul, which is the source her abilities, from
the very start.  This would mean that Rei has always had the capability to use
Angel abilities, and your logic is flawed.

And saying it is Rei-1's soul is not.

And that is your problem, because the only fact is that it is tagged as Rei-1,
and not as Rei-1's soul.
