I don't believe that Shinji and Yui's cases are as comparable as you want them
to be.
All available information suggests that the two cases are similar only in the
way the salvage operations were carried out. IIRC there was no 400%+ synchro
rate or berserk incident when Yui contacted Unit 01 - didn't she get into the
plug with the *intention* of being absorbed? I don't know if, following ego
border dissolution, her soul entered Unit 01's core (animated, as you put it)
immediately or if there was a hiatus as in Shinji's case, where she floated
around in the plug. Considering that she was in charge of building the thing,
it's safe to assume she knew exactly what would happen, as opposed to Shinji,
who was left witout any clue until the very end of the event.
Also in Shinji's case, the mechanism for his transfer into an already-inhabited
core is not clear, but again it's safe to assume that Yui is in control and is
protecting her son (in her own special way), by sucking him out of the plug
and,
apparently, causing the salvage operation failure. I think this is a very
different case to what I think you mean by core animation - that sees an Eva
become ready to be pilotted by its designated "Children".
One other thing to note: Shinji is disgorged from the core, indeed, which means
that cores are both soul storage devices, *and* spontaneous LCL (matter, in
other words - compare S2 engines, which spontaneously generate energy)
production devices.
