Whether or not they are (and, considering this is Instrumentality...), the 
responses seem a bit "harsh" if Misato's intentions were as innocuous as you 
claim.

We actually hear this comment *right before* the aforementioned "boinking" 
sequence. Are they trying to make some point about WHY she believes she 
"failed"?

Based on what we see later, another possibility is "Freudian slip".

Misato never showed any sexual interest in Hyuga, to my knowledge. As for

Many hold that opinion, but it isn't necessarily true.
