It was my immediate impression, the first time I saw EVA off Japanese  
TV, that Misato was in fact offering herself sexually to Shinji. It  
was one of the series' great "electric shock" moments, when you  
realized this was a different kind of show. As for Misato's remarks  
to Shinji at the end of episode 24, she was trying to tell him  
something he desperately needed to learn (that he should realize it's  
all right for him to be here in the ultimate sense--that it's all  
right for him to survive). But just as it might have actually helped  
Shinji to have sex with Misato (their lives are far beyond the stage  
of "appropriate behavior" at this point; they only retain the  
formalities of it), Shinji isn't capable of accepting survival, which  
is why poor Misato has to literally drag his sorry ass through large  
portions of the movie.
