Shinji/Asuka is the pairing that makes sense. Once you learn that Rei is a 
clone of Shinji's mother, pretty much any attempt at romantically pairing 
them up goes out the window. Plus, the whole Rei/Kaworu thing, which is at 
least hinted at in non-canonical sources has to be considered.

I think the problem comes in considering the Manga as changing the Anime's 
story, rather than being an equal yet different take on the same tale. To 
some extent, it is more valid than the Anime having come out first and 
having been in production longer. It's not a case of saying "Anime!Shinji is 
the one true model and Manga!Shinji is an imposter!" but rather comparing 
Anno and Sadamoto's take on the same characters.

And while Shinji comes across very differently in the manga than in the 
anime, it's different. I sorta prefer the subtleness of Sadamoto's Shinji to 
the rawness of Anno's.
