Lilith and Rei are distinct, if overlapping. Rei is a being made of a cloned 
body, Lilith's soul and her own experiences. In a sense, the being that is most 
often referred to as "Giant Rei" isn't Lilith either, as it's not just made of 
Rei's soul and Lilith's body, but of Rei (III) as a whole, Adam's embryo (and 
soul?), and all the souls of humanity. In that respect, it becomes closer to the 
original being that, in sumerian myth, had both the male and female form 
conjoined by the back or the waist and ended up split in two, with one of them 
being Lilith. Which is very similar to the Giant Rei / Giant Kaworu being to 
which Shinji surrenders.

So, no, I wouldn't say Rei III is Lilith. Besides, what happens to Gendo is his 
own wish, not an act of revenge on Giant Rei's part.
