Rei has Lilith's soul as well as Yui's DNA (not a big surprise for anyone,
but..) Though according to that CI information, it's written as
straightforward as this: Rei=Lilith.
I'd say personally that Rei III seems to be the most Angelic of the three
clones, possibly Kaworu's exchange "awakened" her, which is why she
neutralized his AT Field in Terminal Dogma in episode 24. In 25', she was
able to sense Ikari-kun "calling her" (as she put it) when she floated up
towards Lilith. I think that even though Rei joined the Second Angel to
become Lilith-Rei, she still has her separate form as the Sea of LCL scene
shows (same with Kaworu-kun. Ve goes along for the ride because Rei absorbed
Gendou's hand which has Adam, as we know thanks to 23' Tabiris=Adam.))

In terms of Rei II not telling Gendou off, I'm not certian. After all, she
DID disobey direct orders, sacrificing her body and zerogoki to save Shinji,
but... *shrugs*

But yeah, I agree that Rei III does have some memories of her former two
selves, and I think both Rei II and Rei III are aware they're clones (after
all, in episode 23/23'  Rei II referred to Rei I as "The me inside Eva.")
although they might not know of who (Yui) and what (Lilith).
