My memory fails me, remind me what "CI" is?

Hm, no? I see nothing "angelic" in her? Nor any indication that she was 
"awakened" only then, remember Shinji seeing her in episode 1?

I wouldn't dare to try and rationalize that bit beyond its purpose to offer a 
conceivable interlocutor to Shinji in the Process, there simply isn't enough to 
rule out the idea that she was the Rei in his mind or some kind of 'interface' to 
deal with the Single Being.

The focus of that scene being her growth into a full-fledged person and the 
balance between a selfless action and a deathwish makes the idea of a 
cold-shoulder to Gendo less than likely.

Not sure this has been determined as certain yet.
