That Yui, Gendo and Fuyutsuki weren't planning the same Third Impact as Keel 
and company were is true. But we aren't sure if Yui's plans jive with Gendo 
and Fuyutsuki's. Gendo's desire to reunite with Yui doesn't seem to be 
compatible with Yui's desire to be the eternal monument to humanity. 
Likewise it doesn't seem like Yui told Gendo about her plan. Now, the series 
isn't clear on the subject, but her actions and Gendo's reactions to them 
don't seem to be the ones that a happy couple that talks to each other about 
life decisions like deciding to merge with the Evangelion.

It's also possible that Yui kept it a secret because she didn't want SEELE 
finding out and trying to stop it. I really sincerely doubt that SEELE's 
plans for Third Impact included having a possible interloper with her own 
plans merged with one of the most crucial elements of the project. I can't 
imagine that they were pleased when Yui's contact experiment resulted in her 
LCLification. While most involved probably didn't know the implication, 
SEELE probably did.

Hmmmmm. Perhaps Gendo not being told was Yui's way of protecting him from 
the backlash of her decision. If he truly didn't know then SEELE couldn't 
blame him for Yui's actions.

Really? I mean, Gendo did everything in the entire series in an attempt to 
regain Yui. That was his major motivation. And given that began his work 
towards Instrumentality specifically to reunite with her, I think that Yui's 
departure made a huge impact on Gendo. Everyone is connected. While yes, 
Gendo is a bitch to just about everyone, I don't think he'd have been as bad 
had Yui not abandoned him.

Just as Shinji lost everything and plunged into utter despair, Gendo lost 
the only woman who ever loved him. Gendo really is just a grown-up Shinji 
with better style.
