I was under the impression that the Second Impact DVD Box Sets had the
original TV version of the series. Was I mistaken?

That's correct. The credit sequences were changed, and a next episode
preview was created for Episode 26' which is pretty much the ancestor of the
KareKano ending credits. Episode 26' also had the alternate scene where
Asuka doesn't speak but just has her words illustrated.

Except in Genesis 0:X, which was available if you bought all the previous
LDs or VHS.

And check the next episode preview length. It is interesting to note that
episodes 21-26 were released by ADV before they were released by
Gainax/Starchild/Whoever-else-was-involved. This apparently made Gainax
quite angry.
And as long as we're discussing the various permutations of the series, I
suppose we should talk about Death.
The original edit for Death was never released on homevideo. However, a
filmbook of it was released, which to my knowledge might be the only record
of the original version of Death. Unless storyboards exist somewhere.
Then, when Death was to be aired on WOWOW, and it got edited into
Death(true). This was the version used for the earliest fansubs, and thus is
still preserved to some extent.
Death(true^2) was the variation that got released on home video. I am not
sure if they have altered Death since then, but I wouldn't doubt it.
