Well done peter, sorry had to make comments....
In the case of Rei's soul, Rei II's soul remained in the corpse, and they
used the transferal technique between the some-what "carbon copy" soul used
in the plug system to create Rei III, thus we have the memory loss and the
hate tendancy toward Gendo. i would go so far as to suggest, that since
Rei's soul has been somewhat ''stored" (floating tank scene's anyone?) it
was these fragmented and incomplete copy's are the basis for the souls
within the rest/completed Eva series. you have to remember that the dummy
plug system is Rei's soul in a tank.

As for unit 03, we never see Touji's little sister again....

As i may or may not have clearly stated things above, i think that Rei II's
soul was not "salvaged" as such from the wreackage, but a copy of Rei's soul
from an earlier state, is used as the basis for Rei III. i must state that
i'm on unsure grounds as to Lillith's soul being transfered into Rei's body,
but i would agree to many fragments being used to create Rei, both soul and
body. somethings would not add up if Rei contained Lillith's "whole" soul,
and the Eva story line is too complete for such a large-ish hole. So i would
have to propose that fragmets of Yui, obtained from Unit 01 (allowing the
synchronisation between Rei/Dummyplug/unit01) and a partial fragment from
Lillith, allowing for the copy of Rei's soul, and their re-use, and the
reunification in EoE. And just to throw it all out the window, i would
finish saying that Rei III's soul is different from the first two, not due
to the fragmentation of Yui's soul and Lillith''s soul, but an introduction
of another soul, which would be a unique Rei. just because she is different
from the previous Rei's...
