[EVA] Did Shinji rape unconscious Asuka?

No... very very no.  What you have is a very fragile character who has
largely been abandoned by his guardian (Misato) and father (Gendo), lost
his male role model (Kaji), has had one of his superiors jailed (Ritsuko),
nearly killed one of his only friends (Touji), been involved in the
destruction of his friends homes, just found out a fellow pilot is an
automaton (Rei), killed the one person who loved him (Kaworu) for who he
is, and the one person (Asuka) who he can help him is sedated to a nearly
comatose state.  Seriously, Shinji's life takes a severe and immediate and
downward spiral towards the end of the show.

He goes to Asuka's hospital room not aware that she would be sedated out
of her mind, and when she doesn't respond, he turns her over, and
everything goes horibly wrong.  And there she in all his "jerk off
fantasy" goodness.  And I don't know about you, but at 14, I would imagine
seeing your dream girl half nude would be a VERY arousing sight.  And at
that point, Shinji is groping desperately for some amount of comfort, and
instinctually, he masturbates.  And afterwards, as you can imagine, after
the rush has passed, his higher rational faculties tell him what he did
was wrong, and now he feels ever worse.  If there was any way to ice the
cake that is Shinji's fucked up life at that point, jerking off to a half
nude sedated girl would be it.

As for the pregnancy thing.  I vaguely remember that being a hint or
direction from Anno for how to deliver "kimochi warui", and though I can't
cross reference that at the moment, I can say that if Asuka is in fact
experiencing morning sickness, it would not been from the hospital scene. 
Although events transpiring during the passage of time before I Need You
are not ruled out.  But again, I think it needs to be said...
