[EVA] Did Shinji rape unconscious Asuka?

Ummm, no? That's like saying it could've made her sprout wings.

...No. To use that scene to comunicate (very feebly) such a concept *instead* of 
the fact that Shinji shouldn't just seek pain from reality (therefore not act 
defensively about it - choking Asuka) would pretty much invalidate the whole 
effort of the movie to convey its message.

And pretty much an infinite list of other causes, each likelier than pregnancy in 
this scenario. Besides it most likely being as much a remark about her state of 
mind and her opinion of him (and hereself, possibly), that is.
