Not at all; the manga did come first by over half a year (although, as discussed in the afterword to Vol. 10, they were originally intended to come out at more or less the same time). It's also true that the origins of the manga lie in the same 1994 period in which Sadamoto was helping to design the anime, as recounted in DER MOND. 

Personallly, I at first thought something had been subtracted in the manga by not having Shinji attracted to Kaworu, and having Kaworu seem a bit of a bastard, but after Vol. 10 I came to feel that Sadamoto instead developed their personal, and yes, sexual feelings in a different but very interesting way.
