Personally, I feel that the last line of Evangelion being an expression of sickness or disgust works well as a commentary on the series as a whole, seeing as it was created based on such feelings, is full of them, and is sometimes labelled as provoking them. To me, this is a far more effective reading of "kimochi warui" beyond speculating on what it specifically means in just that moment. The way it's delivered--immediately cutting to the end--sounds more like last words or a summation.
