Well, the thing is that there are various indications of stuff such as: A
soul in Eva-00 both compatible to Rei and Shinji. No evidence of Rei using
special powers a la Kaworu (specially when Kaworu defines the factors that
let him move Eva-02, factors which the case of Rei and Eva-00 don't meet).
Also, indications of a Rei but not exatly the Rei Shinji knew coming from
inside the Eva.

All of these were rejected because there was the supposition made fact that
souls cannot be copied/divided.

But, Eva's eternal wisdom...
