What about the "dispose of the relevant biological parts" bit?

Induced suicide sounds very likely, if unproven.

That's not true. She was only involved in the Magi project, she might not 
have known about Terminal Dogma. In fact, she was entirely unaware that Rei 
was a clone. Gendo introduced her as the child of an acquaintance.

So intelligent she let herself be used by a man who showed little affection 
to her, a fact that she deliberately chose to ignore. When presented with a 
child way too resemblant to the woman she had wanted so much to replace, she 
deformed the sentence the child said into a taunt from the woman she had 
thought gone, and not being exactly stable to begin with (unable to relate 
as a mother and to conduct a rational life as a woman, see above) she went 
overboard and killed Rei and herself. Entirely likely and also entirely 
predictable by somebody like Gendo.
