Rei clones to power the dummy plugs, Rei clones to pilot the EVA series, Rei 
clones to replace the dummy plugs or pilots killed in Angel attacks... If 
you consider that when the cloning took place that they weren't sure if any 
other pilots would be useable, having THAT many Rei makes sense. (Imagine if 
Shinji was hit by a train or Asuka got in a car accident? They'd need Rei to 
pilot those EVA as well.)

I agree as well. The other Rei don't have souls. But then again, (depending 
on your personal beliefs) neither do animals. Such as kittens. Is it still 
right to kill them?

For the sake of Ritsuko's pride, I believe she did destroy them. They didn't 
die in a manner that appeared suicidal. Ritsuko needed to kill, and thus she 
would have found a way to make them dead that didn't depend on their 
self-destructive urges.
