Definitely -- Gendo concealed his affections for Yui well. One scene that 
makes Keel's cluelessness apparent is the beginning of #21':

It seems more complicated than that -- see Gendo's "confession" in EoE.

This is a bit convoluted, since Yui and Rei are the ones responsible for 
dragging Shinji into the Instrumentality mess in the first place.

I was just referring to the going-ons at the Third Branch, not Seele's 
non-Nerv HQ "pawn shops" (har har har) collectively.

Gruff, sardonic Fuyutsuki and "delicate, sensitive" Dr. Katsuragi?

That was the official status of  his relationship to her, but I think there 
was more going on than that. Some points:

(A) When they first meet, Yui says, "I'm also considering a domestic life. 
Of course, that's only if I can find someone nice." Note the face Fuyutsuki 
gives her.
(B) At the Ashinoko levee, Fuyutsuki is giving Yui's rack a good look-over. 
(At the same time that Shinji is reaching for them, at that...)
(C) When Rei "comes to get him", he sees her as Yui. <insert implications>
