First, a couple of nitpicks:

(A) The legs/lower bodies do not disappear after the Spear is pulled out; 
they simply relocate to her legs. They only disappear after Rei 3 is 
absorbed (though if there is any logic behind this, I have no idea what it 
is).
(B) Some of them exceed human scale. (Compare them to Kaworu in #24'.)

Those aside, my take on things:

They possibly allude to the origin of the clones made from Rei 1 -- I would 
presume after her death, hence the time lapse between Naoko's little fit and 
Rei 2's public appearance at Class 2-A. One of the more likely (IMO) 
explanations for Rei 1's own genesis is that her body was conjured up from 
the LCL in Yui's entry plug (as opposed to Yui herself*), which would mean 
Rei 1 was composed of "normal matter". However, there are multiple hints 
that Rei 2 and up are formed from the same stuff as Adam & Family -- and, by 
reasonable inference, Lilith herself.

So, potentially Rei 2+ arose from Lilith-flesh -- I dunno, "seeded" or 
something. (I have no idea how that would work. Lilith is weird, so who am I 
to argue. o_O ) Then Gendo-tachi "harvested" the ones that generated 
properly (amounting to dozens !!), and the lower bodies and legs that are 
left behind are the Rei that didn't "make the cut".

* This is another thing that, in my wanderings, has yet to be accounted for 
in a "neat and tidy" way. One thought-provoking suggestion I heard once (and 
possibly expanded on -- I forget) is that Yui was responsible for Rei 1 
being created (as opposed to nothing at all, due to Yui's stubborn refusal 
to cooperate with the salvage operation). Lilith's soul could have been 
drawn into the newly-formed vessel in accordance with the adage, "Nature 
abhors a vacuum."

It doesn't seem like it would be beyond Yui's power, considering what she 
does with Shinji (draws his soul into her core and gets him to reembody from 
the LCL within) in #20. Although it poses the additional question of _why_ 
she would do it. </fanwankery>
