I could never make any sense of it, myself. Why is there this creepy version
of Yui telling Shinji to stay inside the "sea"? Why does she still "possess"
Shinji after the entry plug opens, and why does she turn into a naked EVA-01
and have some kind of psychic communication with Rei? (...which is another
thing that I can't make an iota of sense out of.) Why does this weird
Eva-thing that Shinji says is NOT Yui want to 'become one' with him, and why
does this spectral, long-haired woman (apparently representing Yui) come out
of the Eva?
If Sadamoto is trying to make his manga less opaque than the show, it's not
working on me.

Judging from EoE, she seems to need him to complete HER mission.

I don't know about "doing" anything for Asuka, but I've had the thought that
Asuka is doing something for "Mama" in those final moments.

She was perfectly intact. If you're thinking of the quick "Asuka the
Maggoty" cut, it was entirely in Asuka's head.

Whatever remained of Asuka's body would have been turned into LCL like
anyone else's, and the entry plug (along with EVA-02 decrepit remains)
completely destroyed when the Black Moon exploded (if not earlier), so I'm
not quite sure what you mean.
