I thought Shinji came as the obedient son.  He would have been brought had 
he refused anyway.

No, you have Misato wrong.  She has assumed Shinji is going along & agreeing 
with the NERV common goal - probably assumuing he knows more than he does 
(to Asuka's level), then changes his mind/chickens out.
True she is blinkered - but like everyone else as NERV knows the danger & 
its long term immensity much more than Shinji does.  Besides as DoO, in 
front of Gendou & Ritsuko, she has to act firm.

Shinji always has the option to leave, & Misato understands his feelings - 
as she says several times.  I think even Ritsuko does really.  Its the 2 
women & Fuyutuski who represent NERV's desperate wish to save Earth & have a 
better future somehow without personal gain.
