Someone asked me the Eva 00 soul question again. Too lazy to go
through the standard theories and their faults, I just replied with
the first thing that came to mind:
The soul in Eva 00 belonged to Rei's miscarried child.
But to be honest, it seems logically consistent and not contradicted
by anything canon as far as I can remember. If I remember the
activation sequence correctly, Yui was lost, then Kyoko, but there was
no indication Eva 00 even worked yet despite the numbering sequence.
Presumably Nerv determines at this point Evas will only function with
a human soul in them to sync with the soul of the pilots.
So, prior to the start of the series, a pregnant Ayanami Rei
miscarries in Eva 00 during an activation test, losing the soul of the
child to Eva 00, but keeping her "own" soul and not suffering the
unfortunate fates of Yui and Kyoko.
This would explain the officially unanswered question of the Eva 00
soul while remaining logically consistent with what we do know from
canon. It also explains Eva 00's two tantrums and the deformed Rei
apparition Shinji encounters while trying out Eva 00 himself.
Of course, it does raise the potentially troubling questions about the
father of Rei's child, as well as whether its loss was deliberately
orchestrated by Nerv (thus making it more of an abortion than a
miscarriage). It also invites debate as to whether unborn children
even have souls, but I am only claiming they do for Eva-verse
purposes.
