I took that last appearance of a ghost Rei to Yui in Unit-01 as showing that Lillith/Adam are in some form with Yui as she goes across the cosmos, forever alone.

Or that Yui has become the new Lillith. 

Now, the idea that time is fuzzy when dealing with Giant Naked Rei seems to have a bit of precedent, given that she starts "dying" BEFORE Shinji has actually made a decision. There's some quantum whatsis timey-wimey stuff going on, given that effect precedes cause in this case. So yeah, there's a little bit of "Rei is cosmic and transcends normal understanding of time" that could be inferred from that.

But explicit Time Travel is probably putting too much into that.
