[EVA] Yui & the only neat thing to do in the End

The parasite is the EVA, because its very existence threatens humanity. As the relic of an alien race carrying the promise of ultimate power, Evangelion is the cause of strife. As long as the potential for omnipotence and immortality exists through the power of Adam and Lillith, humanity will fight over it. Only when EVA departs will humanity be able to make their own destiny and be at peace.

At least, that's how I'd explain it. The big problem we run into is that so much of the metaplot for Evangelion was revealed in episode 25, and for all we know alternatives to the series mythos as we know it were being tossed around during the plotting process for the finale.
