I think Shinji thinks of Misato as a dirty slob, which he does. But I also think that Misato considers Shinji her son. She probably thinks that way. You can see that in episode 16 Misato seems to be so worried about Shinji when he got pulle into the Dirac Sea. Misato even cried when Shinji's entry plug was open.
