I think that Rei is a definite clone of both an Angel (probably Adam)and
Yui.  It makes sense that since his beloved Yui was gone that he would make
her "immortal", not just for that purpose of course.  
Rei is essentially Yui with some bonus DNA from the Angel.  He and Yui said
that if they had a girl they would name her Rei.  I also believe that from
the get go Gendou had made multiple copies(bodies) of Rei because he had
the dummy plug and emergency pilots in mind from the start.  I think that
Gendou as much of an ***** that he is, is a very calculated person, and
primarily had the future and defense of mankind as his goal.
