Keep in mind when Gendou joined Gehrin and the time Yui disappeared.  I
believe his plan was
already made before that disappearance then so that isn't his
motivation.

he's doing good compared to what SEELE is doing.  Who else would oppose
SEELE?  I think anyone
else running NERV would be too intimidated to go against them.

How come I know several people who identify with him?  There's much more
to him than the
simple, flat character.

And see what?  NERV overrun by angels?  As SEELE says, he's the only one
who can run all the
projects.  Also, why should he show favoritism toward Shinji?  His job
is to run NERV as
efficiently as possible, catering to Shinji goes against that job.  He
refers to him as pilot
Ikari because that is just who he is in NERV, a pilot.  In actuality he
shouldn't be treating
Rei as well as he does, his job is too important to make mistakes like
this.

And he does, (falling angel episode.)  I think people are so pumped up
about hating him they
don't see his redeeming qualities.

Not at all.  He shows all the qualities of a military leader and that's
what he is.  He knows
when to avoid emotion when it would hurt his judgement.
