My theory is that the core for unit 00 is yet another clone of Rei.  It
is in this manner that "Rei" invades Shinji in ep. 14 and drives unit 00
to go berserk.  I think when the core of the unit begins "piloting the
pilot", so to speak, that's when the Eva Unit goes berserk.  From there,
one of two outcomes can happen:
1.)  If the core is the matching core for the pilot, the results are
ridiculous synchronization and total self-animation of the EVA, resulting
in a severe angel ass-beating, and
2.)  If the core is the incorrect / mismatched core, the EVA unit
self-animates and goes berserk, trying to destroy itself.  Perhaps it
realizes that it is an angel itself?

This explains why Shinji drove unit 00 berserk, but it still does not
explain why Rei drove unit 00 berserk.  Or maybe unit 00 drove Rei
berserk?  Jesus, I can't even keep track anymore!  ^_^
