Well those are very interesting question...I would like to know who is
following shinji?

Maybe the missing member of seele?  

Now the only answer I can give you is the jet alone program.  They need the
funding to build the rest of the Eva's.  Yet Jet alone did not have At feild
technology...there was a chance that they themselves may get it.  gendo Ikari
doesn't want to take any chaces...so he orderd Ritsiko Akagi to "deal" with
Jet alone by setting up a computer malfunction...Nerv will do anything to stay
ahead of the game....There maybe deeper reasons...but that would be giving
away what the Eva's really are....

Anyway Jet Alone robot looked kind of dorky to :}
