Kaworu was sent by SEELE, no Marduk involvement. (At least, at this time
Misato knew better.) Please note that by this time, NERV had lost 2
pilots (Touji and Asuka), and I think it's somewhat doubtful that Rei III
would be able to pilot Asuka's Eva. 

NERV needed pilots, to fight against the predicted 17th angel.

In this atmosphere, I don't think that it's too unlikely that Kaworu would
be accepted, especially if SEELE was able to wield it's influence to have
him "discovered" by the right people.
