I rewatched 26 last night, and I figure that the great scene towards the
end is supposed to represent Shinji on the "other side" of the HCP. The
message, for me, is that while we can regard the HCP as evil, it is just
our fear of the unknown. On the other side, as part of the communal
organism, the mind lives life in the way it should be.

All in all, I think that despite the overtones, its a happy ending
really.
