Yeah, there's not much evidence to pinpoint the murderer.

Yes, it is likely. But we can't rule out agents from SEELE or Japanese or
NERV. There's still no evidence to disprove that they didn't take part in
Kaji's murder.
It seems to me that NERV played a part in his murder. Remember the MIBs who
retained Misato? They released her later on, returning her property which
meant the situation had been solved. They wouldn't have been aware of the fact
unless they took part in Kaji's murder.
Either that or SEELE/JSDF offed him and reported to NERV (which I doubt), or
NERV simply dropped the whole thing when Fuyutsuki returned to the base.

No, I disagree with both. Misato already had too much doubts about NERV on her
mind to simply follow NERV's orders or her incentive to kill Kaji. If she did,
she'd lose her only source of information (which she lost anyway). Not to
mention her lover.
Ritsuko does not care about Kaji or anybody else except her job and
experiments. She's a sciencist, not a miltiary personnel- she does not know
how to handle an gun (AFAIK).
Also, there's a fairly strong evidence that supports the theory of an agent
from either of three organizations. According to Gareth, when Anno was asked
the question if Misato was the one who killed Kaji, he seemed to be taken
aback a bit. Apparently he didn't expect a such response, meaning that in his
mind, Misato didn't kill Kaji. Moreever so, I think Anno dropped some hints
that it was some agent who did the job.
Like someone said here on the ML, Anno didn't think his audience would become
so cynical of his series that they would make a such suggestion.
