No, Naoko wanted Yui dead, but then felt guilty when Yui actually did
"die."  However, the "accident" was indeed no accident.  Yui entered 01 of
her own volition.  Her absorption into 01 was part of her agenda.

Yes.  Apparently she went mad as a result of having her soul removed.
(One of life's little lessons.  Stop trying to PCS synch with a soulless
unit.)  The main difference between what happened to Yui and what happened
to Kyoko is that apparently Yui's AT Field was removed, reverting her body
to "primal soup," and setting up her soul for "easy" removal, (think
EOE/3rd impact) while Kyoko's soul was apparently taken without the 
removal of her AT Field. (Ouch!)

Well, while the process was obviously not as "clean" as Yui's, (Probably
due to the fact that Yui was willing while Kyoko may not have been.  Being
willing probably makes the process much smoother.  After all, the AT Field
is the "barrier of the heart."  If Yui wanted to drop her field and become
one with the Eva, it probably made the process a lot easier.) it
nevertheless did actually succeed in taking her soul into the Eva.

Well, Yui's soul is in 01 and Kyoko's is in 02.  That much is a fact in
the series.  As for the animalistic, primal side, well it is a theory that
has been brought up here.  I'm sure that it can and would be debated,
though.
