If you think about it on early episodes (ep. 4 I think) when the unit 00
went berserk, it started hitting the room where Rei was (she was staring
at the eva crushing the glass window). And Misato said something like
"Why unit 00 is attacking Rei?". Of course those are not the exact
words, but that's the idea.

With this in hand, I really think that the theory wich says that "Naokos
soul is inside eva 00" is correct.
