The reasoning goes like this:
a) Toji's sister was injured by Shinji.
b) Because Toji is elligible to become a pilot, his sister's
injury is noticed by NERV, who immediately takes action by
extracting a soul.
c) Because he's the only other child in Shinji's class with a
family member who's soul belongs to NERV, he's selected as the
Fourth CHILDREN.
My counter-reasoning:
a) NERV probably didn't plan that far ahead at the time the
3rd Angel came along. There were developments they COULDN'T
predict, and these developments led to Toji's selection.
## Actually, I also don't believe the NERV planned that long,
## that's exactly why only when NERV faced the problem of
## picking who is to pilot EVA-03 did they notice Toji because
## of what they knew about Toji and his sister.
## So your counter-reasoning does not really counter the
## theory that Toji's sister's soul might be in EVA-03.
b) Even if they had, it's apparent that Toji's sister is concious
and interactive with Toji as before after the 3rd Angel, thus
no soul extraction. Toji would have noticed if there was
something wrong with his sister besides the injuries.
## You're right! I do believe that Toji's sister was actually
## conscious all along, but I can't say that once she was in
## NERV's hospital, which is way after the 3rd Angel came.
To this, a believer of the soul theory might argue:
a) Then maybe it was after the aforementioned unexpected
developments that led to Toji's selection that his sister's
soul was taken.
b) This could happen before he left.
I would argue that:
a) This would require sending NERV agents into the hospital and
taking his sister *somewhere.* Note that, yes, we do hear the
nurses talking about Toji and his sister. We don't, however,
hear about men in black suits carrying guns.
b) It would take more than the few hours on the afternoon before
the day Toji leaves, and even afterwards, the doctors probably
wouldn't allow Toji to see his sister, which he did.
## Actually in the early part of the series, I don't think
## Toji's sister is in a NERV hosptial. So no argument here.
