 What I wanna know is, what happened to the people's souls when they 
returned to Lillith\Rei? Were they born again,  did humanity stop when 
they turned into LCL? Did Shinji's accepting reality truly stop the 
process?

As far as what happened to humanity my view on that is that it still 
exists but with no need for physical manifestation. Like some people 
said, it made the 4th dimension (whatever that is).
But I think you are right when you say that the process whas 
unsuccesfull because of Shinji accepting reality.
