In what sense do you mean it's not complete? The set is named "S^2 Works";
if you take the S^2 to mean Shiro Sagisu, then presumably the box set does
contain the complete BGM for the series and movies composed by Shiro (there
are one or two variations of tracks I noted on some of the Japanese LDs
which don't seem to appear in the box set, but I don't know if they appear
under a different name in the box set and I've never bothered to check).
IIRC the only other BGM (not counting the OP and ED) in the series and
movies is classical music (some of which appears in the box set), a couple
of seconds of that "ladybug" song (an extract of which can be found on the
Addition CD) and songs from the Gyuu CD (by Masami Okui) and the Lilia
~from Ys~ CD (by Mitsuishi Kotono - VA for Misato).

Depends on if you like the track or not ^_^ I generally don't mind it
except all those variations of Borderline Case. Overall, I like the box
set - I find that when I feel like listening the Eva music, I reach for the
box set (especially the 2nd CD) rather than the earlier releases.

I don't think there are any explanations for names. However the first
section gives the designations like "E-13" only and a later section of the
booklet gives more descriptive title to the track eg "Instrumentality
Project". One of the unused A tracks (themes) has the word "Alundra" in
its title IIRC, in reference to the original plot for the series.

Some of the unused music (found only in the box set) can be quite good
(although some of that sounds quite Nadia-esque) or just
bizarre/interesting. There's also a couple of tracks from the TV series
which can be found only on the box set, both of which I like:
B-5: Requiem (used in episode 22 for the flashback when little Asuka stands
before her mother's grave); and
B-17 (used in episode 17 when Touji and Hikari are in class after school).
