Yep.  After Rei II is blown to smithereens, they want to see her, but
Gendo sends Ritsuko in her place.  They wouldn't have wanted to see her
if they didn't know she existed.  Also, no doubt they knew about the
dummy plug project, which Rei was the centre of.  Now, if they knew her
importance to Gendo....probably.  I can't prove it (can anyone else?),
but I would assume so.
