Lilith's (body) ATF isn't visible up until Rei merges with her. Can you
rightly say that the MAGI can detect *all* ATFs? And if the MAGI can screen
for energy spikes, why can't it see the Lance?

So let me give you some really solid proof instead:
1- The Katsuragi team was kept in the dark by SEELE, and did not know the
truth about Angels/Impacts/Instrumentality, etc.
2- Adam was woken up by the Katsuragi team using the S^2 theory.
3- Adam woke up, generated an anti-ATField, and caused SI when the Katsuragi
team initiated contact between the Lance and Adam.
4- The Katsuragi team was studying the giant (Adam) and the S^2 theory, and
had no reason to import the Lance from the Dead Sea and use it on Adam
unless it was related to one of these. Thus, the Lance is the S^2 used to
wake up Adam
