First, Gendo was *not* trying to end the world or bring about the
death/forced evolution of all humanity -- that was SEELE's aim. Gendo's
(more accurately Yui's) version of Instrumentality was different. It did
not involve indiscriminate death, and aimed primarily at reuniting the
two while at the same time thwarting SEELE's plans.

Yes, Yui did know, and yes, she and Gendou were working to put a monkey
wrench into Seele's plans. However, the incident with Unit 01 was not an
accident -- It was an important part of the monkey wrench.

Yes, she merged with Unit 01 on purpose, because it would give her more
direct (via Unit 01) and indirect (via Shinji as the pilot) control over
Instrumentality. She also merged to become an 'eternal testament to
humanity's existence'.

Yui's use of Gendo's love for her to make sure he carried out her plan
was just as intentional as Gendo's use of Naoko and Ritsuko Akagi's
love(?) for the same reason.
