I would assume that the soul..of Eva 01 being a woman (Yui) is why Gendou and 
some others refer to it as a female. Also, it is standard to refer to 
vehicles as females sometimes.You know, ships and whatnot.

Now that would be an intresting project to see. Someone should do an Eva
