Because it didn't have anything else to do, and because it was probably
Yui's will. In case Shinji would have chosen to return as he did, it
wouldn't have been the best of the ways to have him pop out at dozens of
meters of altitude...

I doubt they would've used it like that, however I'd say we don't know as
that is never mentioned nor shown.

Well, they were tampering with his ATField and core using the lance...the
lance, IIRC (feel free to correct me), zeroed his atfield and released him
in his Giant of life form. He might have then worn out, sort of like a poked
balloon, and shrunk to regain strength (Kai says it keeps regenerating
despite being in bakelite).
