TV Series ending: Shinji smiles because he has become one of the 
Instrumentalitized.

Movie ending: Instrumentality is canceled, Shinji doesn't smile.

Pretty good case right here.

The overall message is different

TV: You can be happy if you want!
Movie: Life is difficult, but there is a chance for happiness.
