When Bill Gates died, they just took his money.  Actually, I haven't seen the 
movies yet, but this a good question.  The rest of this works on assumption, 
based on what I think would be a logical step.

Maybe (probably not, but a possibility), they (the UN) just created a new 
monetary unit for the whole world, and gave each government a certain amount 
in the aftermath.  Then the creators of NERV used what money they could and 
created the EVAs.

Or maybe Japan (if they're the sole creator of NERV, I'm not sure) called in 
a bunch of debts (using force when necessary), and used that money to finance 
NERV.
