Okay, here are my views on them.

No. He's been comfy when complimented, when with Kaworu, hanging out with
Touji and Kensuke. He's had comfortable moments that don't revolve around
music. He just doesn't have many of them.

When? His SDAT died during the beginning of the film.

Right before this scene was a different scene. Different scenes use music
differently.

So because he chose reality, he feels pain. True, but punishment is a tad
too much.

Rei's head is there because Shinji killed Adam/Lillith.

Okay... explain.

Remember, EVA was made for an audience that is mostly Shinto/Buddhist.
Judeo/Christian imagery may make an appearance here and there, but themes
from Western religions don't play a major role in EVA.

Goes against the entire plot. The entire idea of EVA deals with the
relationships between others, and how the closer you get to people, the more
you get hurt. If no one else exists, you can't get hurt.

As I said, it goes against every bit of dialog within the film and series. A
nice idea, but it's not EVA. If Shinji was the only person around, then he
would basically be permanently in Instrumentality.
And the fact that others exist is flat out made true by the fact that Shinji
wants other AT fields to exist as well.

The EVA series was turned to stone, and fell to Earth. Crucifixes are a very
useful way of holding people captive. ^-^
